Windows 98 includes System File Checker

Windows 98 includes System File Checker, a program which runs quietly in the background and monitors software installations. If System File Checker detects that a program you are installing is attempting to overwrite a system file with a version older than the existing file, it will not allow the install routine to replace the good file. Your new program will function normally using the correct system file. 

Click on Start > Run, type SFC and click OK to access the Windows 98 System File Checker. This utility will let you know if you have corrupt files and tells you how to fix them.

Just make sure that you know what kind of files you are working with.  Use SFC with care!!
